However, Mohammad Mohebi leveled the score for Iran 10 minutes into the second half, setting the stage for a thrilling comeback.
As the game appeared headed for extra time, Hossein Kananizadegan was brought down in the box in stoppage time by Kau Itakura. Alireza Jahanbakhsh stepped up to take the penalty and held his nerve, securing the 2-1 win for Iran.
Despite missing the suspended Porto forward Mehdi Taremi, Iran showcased resilience and determination. Feyenoord winger Jahanbakhsh had an early attempt that went just over the crossbar. Japan initially seemed stunned by Iran's physical approach, and Itakura received a yellow card for a cynical foul.
Japan took the lead in the 28th minute when Morita capitalized on a weak challenge, beating the Iranian defense to score. Iran had opportunities to equalize before halftime, but Saman Ghoddos' snapshot was off target.
Iran's comeback started in the 55th minute when Sardar Azmoun set up Azmoun Mohebi for a clinical finish past the exposed Japanese goalkeeper, Zion Suzuki.
In the semi-finals, Iran will face either host and defending champion Qatar or Uzbekistan. The other semi-final will feature South Korea against Jordan. The tournament promises more thrilling encounters as teams compete for the coveted Asian Cup title.
